@BillyS: There is a new version of SEF Advance for J2.5 out (v1.3.0). Please upgrade and you will find a new setting called "Accept legacy URLs". If you turn it on SEF Advance will accept URLs with upper case (if you used that setting with your old Joomla 1.5 installation).
Please test and see if it addresses your issue.

@lucapdn: since you have URLs with punctuation, perhaps a best solution for you would be to create aliases with punctuation for all old articles. That way their URLs will not change.
This could be done with a script after migration if you have Joomla 1.5 and 2.5 on the same server.
