SEFAdvance with iJoomla - URL issue

Hi,
I installed SEFAdvance with iJoomla news portal. When I activate SEF Advance, the URLs that are produced by iJoomla ignore half the rules configured in SEFAdvance. It *is* attempting to use SEFAdvance, as when it is not activated, normal Joomla URLs appear in the iJoomla menu.
For example, the spaces are not replaced by the correct "-", and Spanish characters are not replaced by their equivalent. Other sections of the site do the right thing.
I've been through support several times over at iJoomla, they've been unable to resolve the issue and suggested I post here.
I can send you the URL and admin access to the site, but obviously don't want to publish those details on a public forum!
