After Upgrade only home page URL works

Upgraded to latest version today. Now all links on site return home page. Where do I look in new SEF Advance to change this? in .htaccess?

Please replace your .htaccess with the one included in SEF Advance zip file.

I tried both the new .htaccess file and the old .htaccess file. both have same results. really scratching my head on this. mouse rollover on menu navigation shows the correct URL but on click reverts to home page.

I also have the same problem but I noticed the problem occurs when I write in Sufix, and if I leave empty then works
