Broken Template - Have lost my main table background after enabling SEF

Hi everyone
Hopefully someone out there can point out my problem. Our site uses a Joomlart template, and once we installed and turned on SEF Advance, we have lost the main table background (a white background for our text that stops it getting lost in the BG) When I disable SEF Advance, it comes straight back.
I have taken screenshots to explain what I mean. Do I need to add another rule to .htaccess? Its pretty important to get this fixed soon as the site isn't really readable. I tried Firefox on it and it shows good either way?! We all use IE7 at work and its a work website.
