Again: which new version?
Version number please! If you haven't noticed there are 2 versions of SEF Advance, for Joomla 1.0 and for Joomla 1.5 and both have its own version number. Be specific please, always state your SEF Advance version.

OK, now how do you want to setup your 404 page? On the Replace tab of SEF Advance configurations there are several options for Custom 404 page:
1) Leave empty for redirect to homepage
2) Select a typed content item that would be your 404 page (create it in typed content manager first)
3) Design a physical HTML file and type the relative link to it (example: 404.html)
All this is listed in documentation (help pages) on that screen.
