Email Tracking extensions (starting with "?") going to 404 page

We have 2 websites that use SEF Advance (currently 4.6.1) with Joomla! (currently 1.0.13). We are about to send out a newsletter for the first time, using dotmailer, but the hyperlinks are not working for the following reason:

When recipients click a link on the newsletter dotmailer adds some "?blah,blah" code to the end of the URL so we can track who clicks what. This works fine when hyperlinking to external sites (eg our blog) or to facile forms, but not to any static content within our websites. However, when I then manually remove their tracking extension text the website loads fine.

Is this a recognised problem or a configuration issue or is it resolved in a newer version of SEF Advance?

It is probably resolved, make sure that you run the latest version.
